32-time champions Selangor started the evening behind Pahang on goal difference in Group D, but moved top after a 2-0 win over Sarawak.
Following a goalless first half, Red Giants striker Amri Yahyah opened the scoring seven minutes after the hour mark, before grabbing his second eight minutes later to hand his side all three points.
The result was enough to see Selangor move top ahead of Pahang, who gave away a two-goal lead in their 3-2 loss to T-Team, although Tok Gajah are still through to the quarter-finals.
In Group B, Kelantan recorded a thumping 6-1 win over East Coast rivals Terengganu at the Sultan Mohammad IV Stadium to leapfrog ATM into top spot.
After Afiq Azmi had opened the scoring for the Red Warriors in the 13th minute, Norfarhan Muhammad netted in the 30th and 48th minute to give his side a commanding lead.
Kelantan captain Badri Radzi then added a fourth 13 minutes from time, and while Terengganu pulled one back three minutes later, the hosts capped off an excellent night at the office with further strikes from Badri and Indra Putra Mahayuddin.
ATM, who were already guaranteed a place in the knockout round before Friday's round of fixtures, let a two-goal slip as they were held to a 2-2 draw at home to Kedah.
Negri Sembilan and Felda United both qualified from Group C after playing out a 1-1 draw at the Tuanku Abdul Rahman Stadium.
Farderin Kadir broke the deadlock in the 19th minute when he fired the visitors ahead, but Jean-Emmanuel Effa Owona equalised 13 minutes from time to steal a share of the spoils for the Deer.
The result also meant that Perak missed out on a place in the quarter-finals despite recording a 2-1 win over Sime Darby.
LIONSXII finished top of Group A after a lacklustre 0-0 draw with Johor FC, who also progressed as runners-up.
The group's other game saw Johor finish their campaign on a high with a 2-0 triumph over PKNS FC, thanks to two goals from Argentine forward Muriel Orlando.
