Towering centre-back Tales dos Santos, who was returning to the starting XI after suspension, opened the scoring for the Bruneian outfit in the 30th minute when he tapped home from close range after Yazid Yasin had kept out his initial header.
DPMM mid-season signing then notched his first goal for the club five minutes after the break after being sent through by a clever pass from Basiru Osman, before the Brazilian doubled his tally two minutes later when he knocked home the rebound after Yazid had parried an Ivan Jerkovic shot into his path.
French striker Stefan Milojevic grabbed a consolation for the Eagles from the spot in the 80th minute after Jozef Kaplan was brought down in the box by Dos Santos, but it was too little too late for V. Kanan's charges.
In Saturday's other game, Home United were held to a 1-1 draw by Hougang United at the Bishan Stadium.
Frederic Mendy opened the scoring for the Protectors in the 80th minute but four minutes later, Mamadou Diallo salvaged a share of the spoils for his side with a fine individual effort.
