Yasuhiro Yamakoshi opened the scoring for Albirex in the 33rd minute when he expertly controlled a cross from Sho Kamimura on his chest, before guiding his shot past Wardun Yussof at the near post.
Awangku Fakharazzi then missed an excellent chance to equalise shortly after halftime when he scuffed an effort from six yards out straight at Takuma Ito, before the White Swans keeper did well to tip over a fierce drive from DPMM captain Rosmin Kamis.
However, there was to be no denying Koichi Sugiyama's men and five minutes from time, they made sure of the win when Yamakoshi found space inside the box and calmly slotted past Wardun.
The result also means Albirex move back on top of the table, a point above Tampines Rovers, while DPMM are now fourth behind Home United, who recorded a comprehensive 7-3 win over Geylang United at the Bishan Stadium in Wednesday's other game.
Geylang started the stronger of the two sides and led 2-1 at the break, after goals from Jozef Kaplan and Khayrulhayat Jumat sandwiched a Qiu Li penalty.
However, the Protectors came out a different side after halftime and were ahead ten minutes into the second half thanks to goals from Shotaro Ihata and Qiu.
Frederic Mendy then grabbed four goals in an astonishing 23-minute spell to ensure there was no way back for the Eagles, who did manage a late consolation when Kaplan scored their third.
