Last week club president Silvio Berlusconi announced that Milan had decided to reject the mega-offer for Silva from French Ligue 1 side Paris Saint-Germain.
The move was greeted with joy by those associated with the Rossoneri who are going through financial difficulties at the moment.
"It was a big decision and president Silvio Berlusconi gave a huge gift to the team and fans," Allegri told Sky Sport Italia.
"[Zlatan] Ibrahimovic will also stay. He had a strong season, scoring 28 goals. The club decided not to dismantle the squad and will keep the foundations of the team intact.
"The side is almost complete, but the market is open until August 31 and anything can still happen."
The 27-year-old Silva joined Milan in 2009 from Fluminense in a deal worth under €10million.
The Brazilian is now expected to get an improved contract offer from Milan in the near future.
