Despite the narrow margin of victory on Monday, the Protectors were never in danger of being eliminated after entering the game with a 2-0 first-leg lead, before edging ahead on the night in the 14th minute thanks to Ismail Yunos' close-range strike.
Five minutes after the half-hour mark, Stefan Milojevic made it 1-1 with a fine strike but the hosts reclaimed their lead a minute later when Firdaus Idros fired home a cross from Masrezwan Masturi.
Indra Sahdan Daud then struck another for Home in the 49th minute to all but end the contest, although the Eagles managed another consolation effort 19 minutes from time when Jozef Kaplan netted with an emphatic strike.
The result keeps alive Home's hopes of winning silverware this season and it now appears their best bet given they are sixth in the Great Eastern-YEO's S.League, 13 points behind leaders Tampines Rovers, and already out of the Starhub League Cup.
Although their lead from last Tuesday's first leg meant they could afford to sit back in the return encounter, the Protectors certainly showed plenty of initiative early on.
And 14 minutes in, they took the lead after Sirina Camara's corner was met at the far post by Firdaus Idros and prodded back into the danger zone, where Ismail reacted quickest to stab home from inside the six-yard box.
Two minutes later, Geylang had their first chance when the ball fell to Wahyudi Wahid on the edge of the box, but he could only watch as his blistering effort sailed inches past the post.
However, it was the hosts who continued to look more dangerous and threatened again in the 24th minute when Masrezwan Masturi fired wide from a tight angle, before a well-worked freekick routine saw Camara's blistering effort force Shahril Jantan into a smart save a minute later.
But five minutes after the half-hour mark, the Eagles hit back with a rare foray forward after Milojevic expertly brought down a high ball and turned well to create space for himself, before drilling a shot into the bottom corner.
However, just seconds after pulling level, Geylang found themselves behind again as straight from the kickoff, Home went into attack as Masrezwan broke down the right and cut the ball back to Firdaus, who coolly slotted home on his left foot in full stride.
Three minutes before the break, the visitors were then handed a golden opportunity to pull level after Ismail's poor pass put Noh Rahman in trouble, causing him to lose possession to Milojevic and trip the Frenchman inside the box.
Referee Ahmad A'Qashah had no doubt and immediately pointed to the spot, but the usually-clinical Kaplan was denied as Shahril guessed correctly and pulled off a fine save.
And Kaplan's miss was made to pay for his miss four minutes into the second half as the Protectors went further ahead after Song Ui-young's glorious ball sent Masrezwan racing down the left. The veteran immediately played in Jordan Webb, who skipped past the onrushing Takuma Ito before firing in a low cross for Indra to tap home from two yards out.
Still, Geylang refused to be deterred and almost came close to mustering a quick response in the 52nd minute after Khairulnizam's right-wing cross was met by a bullet header by Wahyudi which seemed destined for the back of the net, until Shahril produced a fantastic reflex save.
The Eagles did eventually make it 3-2 in the 71st minute when Norihiro Kawakami kept alive a deep cross at the far post and Home failed to clear their lines; the ball eventually falling to Kaplan who blasted into the roof of the net.
Nonetheless, it was little more than a minor bright spark in an otherwise difficult game for the visitors as Home played out the remainder of the game to set up a last-four clash against Balestier Khalsa.
