Vjeran Simunic's team went into the half-time break with a 1-0 lead courtesy of the in-form Shahrazen Said, but were ultimately undone by two late goals from Tigers skipper Paul Cunningham and Obadin Aikhena.
Kick-off at the Toa Payoh Stadium was delayed for over two hours due to inclement weather and neither side appeared willing to exert themselves on the wet pitch when the game finally got started.
It took an entire half for the deadlock to be broken, with Shahrazen pouncing on a slip-up by Balestier goalkeeper Zakariah Nerani to head home in the 45th minute. However, Darren Stewart's men were in no mood to be outdone at home and duly began exerting their dominance in the second period.
Their well-deserved equalizer arrived when Cunningham took advantage of a late goal-mouth scramble, before Obadin side-footed the ball into the net from close range in the final minute of regulation time to seal the win for Balestier.
Tanjong Pagar United had a much smoother road to victory in Thursday's other League Cup encounter, seeing off Courts Young Lions 3-0 at Queenstown Stadium.
Unsuitable weather conditions also forced spectators to wait for over an hour before the first kick of the game, but Kamel Ramdani brought Jaguars supporters sufficient cheer when he poked the ball home in only the fifth minute after some poor defending from Aide Iskandar's side.
Although Tanjong Pagar went on to dominate proceedings, wasteful finishing forced them to wait till the 77th minute for their next goal. Marquee signing Monsef Zerka led a break from the half-way line and calmly slotted the ball past Syazwan Buhari to finish the attack he started. The Moroccan completed a brace just two minutes after when the Young Lions foolishly allowed him space in the penalty area once more.
Aide's team were well and throughly out of it, but Fareez Farhan compounded his boss' woes with a dismissal in the 89th minute after receiving a second yellow card.
