The Colombia international scored the only goal in their last-32 second leg tie in the 84th minute but it wasn't enough as Atletico paid for their 2-0 first leg defeat last week.
The defending Europa champions dominated the encounter and Rubin could only register a notable chance in the second half. Despite all their superiority, the visitors could not convert their many chances although Falcao's finish off an Adrian Lopez cross set up a nervy finish to the game
Speaking after the game, the striker was unhappy at the premature end of their cup defence, especially as they had been in complete command for much of the game.
"We travelled to Moscow only for the win, despite conceding the second goal [in the first leg]," he told Marca.
"I'm disappointed with the outcome of the game.
"We dominated all over the pitch for practically the entire match as we tried to overcome the goals we conceded at home. Unfortunately, we didn't manage it."
Atletico defeated Atlhetic Bilbao in last season's finals with Valencia also having reached the semi-final. In the current season, only Levante will represent Spain in the last-16 round of the Europa League.
