Muangthong were left looking for a new coach on Thursday after it was announced that they had agreed to part ways with Schafer, who has since taken charge of the Jamaica national team.
However, it has the Twin Qilins just one day to find a replacement after it was announced on Friday evening that Desaeyere has been appointed as their new boss.
The Belgian, who was most recently in charge of BEC Tero Sasana, had a previous spell in charge at the SCG Stadium and led the team to the Premier League title, as well as a runners-up finish in the Thai FA Cup.
Desaeyere brings with him a wealth of experience having coached in Belgium at big clubs like Standard Liege and Genk, as well as Asian giants like Cerezo Osaka and Seongnam Ilhwa Chunma.
