The Red Warriors went behind at the Tuanku Abdul Rahman Stadium in the 14th minute when Firdaus Azizul fired an emphatic left-footed effort past Khairul Fahmi Che Mat.
However, they equalised two minutes after the break when Azlan Ismail fired home from close range after an Indra Putra Mahayuddin effort was cleared off the line, before Mohammed Ghaddar raced clean through down the right and fired them in front in the 63rd minute.
Ghaddar then turned provider five minutes later when he broke free down the left and slid in a ball for Indra Putra to tap home, although Kelantan were made to endure a nervy ending to the match when Shukor Adan headed home a corner from S. Kunanlan in the 86th minute.
Negri's defeat also allowed Terengganu to leapfrog them into fifth place, after Peter Butler's charges recorded a 2-1 victory over already-relegated Kuala Lumpur.
Francis Forkey Doe grabbed the winner four minutes from time to hand the Turtles a much-needed win, after Emmanuel Okine had cancelled out the Liberia international's 16th-minute opener.
Third-placed Perak suffered a shock 2-1 home defeat to PKNS FC despite taking the lead through Akmal Rizal three minutes before the break.
Mohamad Fazli Baharudin levelled matters for PKNS in the 80th minute, before grabbing the winner two minutes later.
Johor FC edged further away from the relegation zone with a 2-1 win over struggling Sabah, Sarawak suffered a 1-0 home defeat to T-Team while Selangor and Kedah played out a 1-1 draw.
